Genetic mapping using SSR markers of BAC clones of Brassica rapa spp. pekinensis selected from the compartive genetic map on Arabidopsis chromosome

The method of clone selection using Arabidopsis genome has been developed to sequence the chromosome 1 of Brassica rapa ssp. pekinensis (Chinese cabbage) by clone-based shotgun sequencing method without physical map. A comparative genetic map between B, rapa and A. thaliana was constructed based on sequence similarity of 58 cDNA on chromosome 1 of B. rapa. Six large segments on Arabidopsis chromosome seem to be counterpart chromosome of B. rapa chromosome 1. Among 10,204 BAC end sequences, 2,195 were landed on the six homeologous chromosomal regions of Arabidopsis. To confirm the actual chromosomal locations of the BAC clones, genetic mapping was tried using simple sequence repeats derived from BAC end sequences. A total of 126 SSRs have been identified from 2,195 BAC end sequences on the six homeologous regions of A. thaliana. Among them, 41 primer sets were designed with every 500Kb interval. Four primer sets showed polymorphism between parants of 'Jangwon' were mapped using F3 pooled population. Two SSR markers(BrS15 and BrS16) were located on the expected region of linkage group 2(LG2), BrS03 and BrS10 located on LG8 and LG5, respectively which are homeologous region derived by triplication. Fluorescence in situ hybridization analysis revealed the actual chromosomal locations corresponding to the genetic map.
