A analysis of mitochondrial DNA sequence has for a long time been the most extensively used genetic tool for phylogenetic, phylogeographic and population genetic studies. The Y chromosome analysis has the obvious advantage that it specifically follows paternal gene flow, thus complementing studies of maternal gene flow based on the mtDNA. In this study we analysed the DNA sequences from mtDNA D-loop and Y chromosome SRY region for haplotypes of East Asian domestic dog. Sapsarees showed 2 haplotypes from the 48 individuals which are selected randomly from female lineages. This results were the same as those from Jindo dog, German Shepherd and Pungsan dog. On the other hand, 9 haplotypes were found in the Jindo dogs (29 individuals). Sapsaree was known to be placed in the same clades with other Korean dog breed by phylogenetic analysis of mtDNA D-loop region sequence. Sapsaree were supposed to be originated from Chinese and Mongolia wolves which was believed to be the progenitor of all the Asian dog breed. Y chromosome SRY region of 816bp seqeunces did not show a large variation. The nucleotide sequences between 197 and 219 showed a large content of poly C sequences which varies in its sequences. According to the variations, 6 different haplotypes could be identified with 30 dog samples from various dog breeds. Sapsarees could be classified in 2 haplotypes and Jindo dogs in 3 haplotypes in their population, as cataloged using the 6 different haplotypes. In conclusion, Sapsaree showed a high purity of male-, female- bloodline compared to other East Asian dogs.
